St Paul's in Richmond, VA, has two significant stained glass windows in memory of Robert E. Lee (by Henry Holiday) and Jefferson Davis (by Tiffany), although their subjects are not directly related to the Confederacy.

Their rector resigned a few days ago and some people are attributing this to a disagreement between the vestry and the rector about the way forward in regard to the Confederate symbols in the church. (And who knows, maybe the Washington National Cathedral decision brought this to a head.)
